There is some updates including proton (it says that proton-ge-custom-bin is outdated). But yay does anything with it.
I have already reinstalled yay (and tryed yay-bin) but it gave me no results.

There’s no issue with proton-ge-custom-bin here. The package has been flagged as out-of-date by someone, and the maintainer will get around to updating it at some point.
You may want to update your mirrors and try updating again, just in case you’re using a stale mirror though.
When you install proton ge manually you can update faster and you don’t have to wait for a maintainer. You only download a file and copy it to the steam directory.
Manually? you have Protonplus and ProtonUp-Qt for that. Also Heroic als a Wine Manager in it which you can just install the latest and if will automatically update it through there. You can even set to to also download it to the Steam directory so that Steam can use it as well.
True, but why need tools like protonplus or protonup for that while heroic or lutris can do the same if you use it ?
I like the idea of keeping stuff clean and do some things manually. Updating proton-ge is one of those because i don’t need every version they release.
I think it is a lot cleaner to use protonplus or protonup-qt personally. That way you can manage your proton versions all on one place. Steam, heroic and friends can all benefit from the same set of centrally managed proton versions.
That being said, the great thing about Linux is that we have choices and can each do things our own way.
The one thing I would say is that using the AUR packages is definitely the most awkward way in my opinion. While there is nothing wrong with doing that way, it adds unnecessary complexity with dependencies and updates.
That message that says it is flagged out of date means that the AUR package needs to be updated by the maintainer, not that you(or yay) need to do something.
Your output is telling you that there is nothing you need to do.
You should, however, remove maliit-keyboard since it is no longer in the repos.
