The issue with the keyring has nothing to do with those applications. However, you can uninstall them if you want to.
You don’t even know when it occurred or what you actually did. You can’t really reverse chmod anyway.

So, I am supposed to be fine now just doing:
chmod g-rwx /home/limo/.gnupg

Just curious, what if I installed again BTRFS? Would this make it as new without any chmod?
